As I've pointed out, this is a very normal situation.  Also before you ran 
darcs record, your repository was not identical to your working copy.  In the 
_darcs directory there is the set of patches and the pristine cache.  The 
pristine cache should always correspond to the set of patches.  But the 
working copy might be totally different.
