How about this solution, then?
- switch the defaults
- rename 'query manifest' to 'query list'
- add a hidden alias from manifest to list with the current behaviour
  (for old timers)

This fits into a more general UI proposal of 'hidden commands', which
lets us have aliases for commands without cluttering up the ui.  Hidden
commands do not show up in the usage help or documentation, nor can they
be abbreviated as with 'w' for whatsnew.  Please note that this is
**just a proposal**, nothing official yet.

renames proposed
----------------
 mark-conflicts : (renamed from resolve)
 query list     : (renamed from query manifest)

new aliases and stubs proposed
------------------------------
 commit         : stub which explains record/push/send (maybe)
 rm             : stub which explains that you should just delete the file
 unadd          : alias for remove
 resolve        : alias for mark-conflicts
 move           : alias for mv
 query manifest : alias for query list with inverted defaults
